We have std.ddoc in the phobos root and another std.ddoc in d-programming-language.org root.

What is the "right" place to keep std.ddoc?

Both. The runtime library and the rest of the documentation needn't necessarily have to have the same one.

They are virtually identical. Why can't they just use macros with different names if they want to be slightly different?

I take that back. The main documentation has doc.ddoc. std.ddoc is exclusively for phobos. So one must go. Which?
